Although this requires additional software - I feel PanoCube (www.panoshow.com/panocubeplus.htm) at $13 is acceptable.
1 - I 'stitch' using Panorama Factory & save the results as a TIFF.
2 - Use Photoshop to sharpen, add logos etc.
3 - Use PanoCube to convert the TIFF to a QTVR.

Note: although (as the name suggests) PanoCube converts cubic (equirectangular) images - it is fairly straighforward to get good results from 'non cubic' images...

Well shouldnt it be possible to have this very nice feature in panoramafactory itself? Its also stictching, but without the overlap thingy .... Doesnt look difficult to edit the program...
