This is the result of the automatic exposure compensation darkening some images to match the darkest image. It usually results from having images with widely varying exposures. You can try turning off Auto exposure (Blending properties dialog, Tools menu), but of course the problem arises from the situation in which you *need* auto exposure compensation.

The current solution is to use auto exposure and then correct the brightness of the result using the Color panel (Tools menu). By default, the Color panel menu item is disabled if you start with 24-bit images -- see the FAQ Why is the Color panel grayed out? to learn how to enable it.
