I have a few images in which the fine tune works great for about 3/4 of the seam but there are some whacky boxes in which it gets it totally wrong. The correct ones have a definite cicular pattern to them.

I also have others with grass in them. For most of the frame it is fine with the fine tuning progressing evenly across the image. However, when it hits the grass it can't find the mate on the other picture and seems to just go random. If I go in by hand and follow the pattern the fine tuning exhibited in the buiding I can get the grass near perfect.

So, my question is - Would it be possible to do one pass with the fine tuning then a second pass in which the program recognizes the pattern of the majority of fine tunes are set. Then applys a restraint to the whacky ones so they follow the pattern?

This is an interesting approach. Unfortunately, it is not one that is supported by The Panorama Factory.

It is unlikely that any automatic fine tuning method can handle every picture perfectly. In situations where the automatic fine tuning makes errors, you must use the manual tools to make corrections.
