If I use a shift lens (for example to decrease the amount of sky) does that cause problems down the line?

The use of a shift lens is not advisable because the image warping performed by The Panorama Factory will not be correct.

The image warping must be performed with respect to the central axis of the lens. The Panorama Factory assumes that the central axis of the lens projects onto the center of the image. When you use a shift lens, the central axis of the lens projects to some other point in the image.

You might be able to trick The Panorama Factory into doing the right thing by adding white space at the top (if decreasing the amount of sky) of each image to bring the central axis of the lens back to the center of the image. If you try this, you may find that you have to adjust the focal length value given to the software by the ratio that you adjusted the image height.
