I am using scanned images without any color correction. The thought is that as individual images they can be color corrected differently in my scanner program so by using raw images I can color correct later. However cannot find a way to disable color correction in PF. Ideally I would like to disable resharpening and cropping too.

"Color correction" is a fully manual process in The Panorama Factory, so I think you must be seeing the results of the automatic exposure matching and automatic exposure correction. You can disable these in the Wizard with checkboxes on Wizard step 4.

You can also disable sharpening on Wizard step 4.

It's currently not possible to disable cropping in the Wizard. However, after exiting the Wizard you can double-click the "Stitched" thumbnail to get the uncropped image.
