I am having two problems. I import my 2 sides of a 12x12 page and then when I try to stitch it tells me they both have to be same size. They are the same size and it won't stitch. What should the film and focal sizes be?

Although your scans are the same physical size, apparently your scanner has produced image files that have slightly different numbers of pixels (the individual dots that make up digital images). The Panorama Factory requires that the image files have exactly the same width and height in pixels. For an explanation of this requirement, read the first posting in Why do images need to be all the same size to stitch?.

So why are your images slightly different sizes?

To answer this question, you'll probably have to consult the documentation that came with your scanner. The Panorama Factory works with scanned images, but I'm really not an expert on scanner software.

To solve the image size problem, The Panorama Factory includes a "trimming" tool to help you trim the images to the same size.

In addition, because you are stitching flat images, you'll have to disable the image warping. Disabling image warping eliminates the need to specify film size and focal length.

Read Joining two scanned images for one description of how to use the trimming tool and disable warping for this purpose. You'll have to use the Classic interface --the Wizard does not support the trimming tool.

I use a 135mm lens, but can't seem to find that focal length on the version of PF I'm using (v1.4) - when I type in '135' it comes out as '35'. Am I doing something wrong?
