Often when I make panoramas, some images are slightly rotated relative the others.. This seems to confuse PanoramaFactory. When finetuning, the left part of the seam has a lot of up arrows, and the right part of the seam has down arrows, and the result doesn't really get perfect.

Why is there no way to rotate pictures slightly relative to each other?

The ability to handle rotated images in the stitcher is on the list of features for the next major release (V4.0). Until then, you can use the manual method described in the FAQ Small amount of rotation.
